Waterford moved four points clear of Longford Town on the Premier League table following this victory in Bishopsgate on Monday night.
John Martin headed the Blues in front on 17 minutes but a bad mistake by Darragh Power 60 seconds later allowed Aaron McNally equalise for the hosts.
Waterford went back in front three minutes into the second half. Jamie Mascoll whipped over a free-kick kick from the left and Eric Molloy cracked the ball to the roof of the net.
The home side never looked like equalising for a second time and Waterford fully deserved their 4th victory of the current campaign.
